I have my superdrives in Slot 5 and use it for the 3.5" drives, I don't
loose anything this way.  (I only have two 3.5" drives.)  I do have a
hard drive in slot 6 and I switch between my 5.25 and the HD as needed. 
I have never needed both the Hard Drive and 5.25 simultaneously.  It
seems I always need the 3.5" drives.
