If you want something all singing all dancing then even if I could design
something better than a PC I haven't the time to write all the software to
go with it.

If however you want to just make a computer for the satisfaction of saying
"I made that" then I would make a clone of an antique home micro. The
hardware design would be feasible, and you wouldn't have to write lots of
software for it. The hardware could fit in fewer smaller parts than the
originals, with modern memory chip sizes.

A few candidates would be:
ZX81 in PLDs or FPGA (done by Ian Bradbury and Bodo Wenzel respectively

Commodore C64 in FPGA (done by Jeri: http://www.geocities.com/cm_easy/ -
impressive!)
Acorn Atom / BBC micro / Atari 800XL / Atari ST / TRS80 / Spectrum in FPGA
