Have you tried verifying or copying an entire ProDOS disk? The problem
might be something to do with a range of tracks - the head might be
moving the wrong distance, for example.
The ProDOS root directory is in track 0, and a bootable disk would
typically have the PRODOS file and BASIC.SYSTEM in the first few tracks.
DOS 3.3 is loaded from the first three tracks when booted, but it then
needs to read the catalog, which is on track 17, and the HELLO file
would probably be after that.
At the lowest level, the only difference between ProDOS and DOS 3.3
disks is the physical order of the sectors on each track, so I wouldn't
expect any issues there. The file systems are where the major
differences occur.
