Since the protocols are implemented in ROM on the Workstation Card, I
doubt that a more recent version of the software would help much.
The only copy I have says "Apple II Workstation Software 1.0" in the
main menu. I don't have a machine set up with the workstation card at
the moment, so I can't easily test it for compatibility, or check the
versions of the individual components (Chooser.II, Logon, etc.)
Compatibility issues with netatalk might be related to the
authentication method for logging on via AFP. The LOGON software
(and/or the AFP protocol in the ROM) probably only supports sending a
cleartext password, while netatalk may require one of the more advanced
authentication methods.
I'd expect the software to work with File Sharing in recent Mac system
versions, since the IIgs does (though this isn't conclusive).
