     This is an Apple II newsgroup. Most likely, you will get better answers
for Mac or PC questions on a Mac or PC newsgroup. (One Mac newsgroup is
comp.sys.mac.system.)

     If your backup program requires System components to work (or executes
within System), then you are probably going to need to do the backup before
shutting down System.

     You may be able to do something like this: Right-click (or Shift-click) on
the program icon, select "Properties", and select "Program". Then, set "Run" to
"minimized".
