In the side?  That would look ugly. :-P I have a IIGS in a IIe case; I
punched a hole in the bottom of the case (under the keyboard) and put a 3"
fan over it.  The fan sucks air in through the bottom, which is then
deflected over the motherboard and expansion cards by the underside of the
keyboard.

I ran a BBS with this type of configuration (only with the original IIe
motherboard) for about a year with no problems.  (My system was fairly
well-loaded, too--at the time I upgraded the machine to a IIGS, I had a
1-meg RamWorks III, a Super Serial Card, a DataLink 2400, a Timemaster, a
Z-Card, a DuoDisk controller, a RamFAST, and a 10-MHz RocketChip under the
hood.  Only slot 5 was empty.)
