I did this two or three years ago.  You have to use a sector/block
editor to modify paths that are hard-coded in the software.  I can't
remember which file(s) you have to modify, but you have to change the
5.25" disk pathnames to match where you put stuff on the 3.5" drive.

Try using a utility like Block Warden from the ProSel utilities or Copy
// Plus's sector/block editor.  Search for the 5.25" disk pathnames and
replace them with 3.5" disk pathnames.

The copy I did this on is at home (I'm at college now), so I can't
really be of more help (except to say that it is possible).
