I think I know what is going on here.  Is there a window open for
either drive?  There is a bug in Finder 6.0.1, which is a side-effect
of the "highlight parent icon when closing window" feature.

In short, if you try to eject two disks and either of them has an open
window, then the window will be closed, that disk icon will be
selected (and all others deselected), then the disk is ejected.  The
other one remains on the desktop.

I'm not sure what happens if you have windows open for both disks -
probably the same, depending on which windows happen to close first
(or last).

I've already told Apple (Dave Lyons, at lesat) about this one.
