It doesn't necessarily sound like an issue with the Audio Animator,
I would suspect the IIgs itself. To test this, the first thing to try is to
plug your speakers directly to the built-in headphone jack in the rear
of the Apple IIgs. Is the problem still happening? (likely it is)

Another thing to try, disconnect the Audio Animator's cable that
plugs into the Ensoniq molex connector (J25) on the motherboard.
Then try the same test with plugging your speakers into the rear
headphone connector. All I can think of is something could be
shorting or sending unexpected signals one of the I/O pins, but
that's a long shot.

Haven't experienced anything like it with my own Audio Animator
(just issues with the volume sliders crackling and cutting out; I need
to take it apart and clean it).

The Audio Animator just demultiplexes the existing audio and
separates it into a left and right channel, it's almost as simple thinking
of it as a pass-thru for the Ensoniq. It doesn't generate or manipulate
the waveforms and tones coming from the Ensoniq. Again, try the
tests above and that should narrow down where the problem is...
