GS bootup problem

My sisters computer will not boot from the 3.5 800k floppy
drive. It starts to boot normally, loads part of prodos
and then gets to a point and hangs. It hangs at different
times for different software.
-I've run the GS internal diag check. It says System Good.
-It does boot the 5.25 drives without the 3.5 in the chain.
-The drives are in the chian in the right order.
-We tried another 3.5 drive and got the same results.
I think my folks had the motherboard replace less than a year ago.
What type of warrenty is there on Apple parts?
Any help would be appreciated.
