Does this happen with all software that you use? Try booting Copy II Plus
or something 8-bit and see if the 3.5" disks work then. My first guess is
that your 1/System/Drivers/AppleDisk3.5 device drivers are missing.
Perhaps it's been moved out of the correct directory, been deleted, or
corrupted (maybe a block that had something about the device driver on it
died).
Anyway, check to see if it is related to GS/OS...
