So, you are able to put your files on a HFS disk.

The files on ftp servers are normally treated by ShrinkIt (and BinSCII). 
Look at the filename extensions (.xxx) to know what format it is. In the FAQs you find
a list about this topic. The most common endings are:
 .SHK   NuFX archive. (Shrinkit)
 .BSC   BinScii file. [TEXT]  (BinScii)
 .BSQ   BinScii'ed NuFX file. [TEXT]  (BinScii, Shrinkit on the result)
 .BXY   NuFX archive with a Binary II header.  (Shrinkit)
 .SEA   Self-extracting archive (Might be Mac, Might be Shrinkit archive)

Ah, now I understand your problem. You haven't installed System 6 on your GS.
With System 6 installed you could simply put your HFS disk in your disk drive and read
the files from there. There exists are program called HFSlink that allows you to read
from HFS disks without having System 6 installed. Use this program to copy the
transferred files (I bet they are compressed with ShrinkIt) to your GS.
