The Applesoft program is 7284 bytes long ($1C74), and the DOS copy
has the middle 4096 bytes replaced by a copy of the directory track
(just prior to the length being filled in)!

The VTOC and all the linked directory sectors are there in the middle
of my Applesoft program (actually starting at $1300).

I tried it first on a real Apple //e, with a couple of different DOS
disks, then again on Apple II Oasis, with the same results each time.

It's very strange to encounter an error like this after using Copy II
Plus so many times in the past.

Has anyone else noticed a problem like this?

Michael, did you try an older version of copy II+ for comparison?

I used Copy ][ Plus 8.2 to copy a 16382 byte Applesoft file from a ProDOS disk to a DOS 3.3 disk. No anomalies.

No, I only used 9.1, but I have several versions--I'll give that
a try. But I have to tell you this has severely shaken my trust
in Copy II Plus. ;-)

I've used it for many years to do this kind of thing and never
had any problems. In this case, it looks like it is getting its
track buffer addresses mixed up.
