First, the original poster is using the term "GSOS" wrong. GS/OS is the
operating system but what they are referring to is the Finder.
Personally, I don't have this problem simply because I never leave any
windows open when I leave the Finder. :-)
A more helpful suggestion would be to run SwitchIt or The Manager (or
possibly that other multi-tasking system that was released on the major
archives with a name that escapes me for the moment but may have
something to do with a frog). However, both the applications have
limitations and won't always work with every application.
The Manager is Seven Hills Software's version of MultiFinder for the
IIgs. It allows you to have multiple GS/OS applications loaded and in
some cases even run multiple applications at the same time. This way
you can have a bunch of windows open in the Finder and launch another
application and the Finder simply goes to the background so you can
either quit the new application and have the Finder brought back to the
foreground or switch back to the Finder anytime you want while using
that other application. Unfortunately, I don't think The Manager is
available to purchase anymore and it has never been reclassified from
its commercial status so you'd have to find a used copy.
SwitchIt, which I'm not even sure I've used yet, does a similar job as
The Manager but it is still single-tasking. It allows you to have
multiple programs loaded at once and switch between them but nothing
will run in the background. Only the foreground application will
actually run. It would still allow you to open some windows in the
Finder and then launch another application and then you have the option
of switching back to the Finder while using the new application or you
can quit the new application to be returned to the Finder. I'm pretty
sure SwitchIt was reclassified from its original commercial status to
freeware and therefore is available for download but you'd have to
double check.
Other than those suggestions I can recall no patches that would fix the
"problem". The reason Finder draws them that way has to do with the way
it saves the list of open windows and their positions and then the way
it processes that saved list. Patching it is possible but would
probably require a fair amount of effort on someone's part.
