I did exactly this last night. I scavenged a small power adapter from a dead power supply, then I took an IDE 40-pin ribbon cable and brought both out of the computer. The cover doesn't sit completely flat in this arrangement. I also have some nifty CF adapters for ATA cables that I use for several different projects around here and I plugged one up to the end of the ribbon cable, attached the power and plugged in my CF card. When I booted the computer it fired right up as normal!
Now, I have small children, so I can't leave it like this. I'm going to dremel a small slot into the top near the cooling slots and use some long screws to stand off the CF adapter just so. Then I'll be able to keep everything internal to the Apple and still remove/add the CF card without opening anything up. I thought about just running out the back, but that's too inconvenient. I'm also thinking about having the CF mounted beneath the keyboard and come out the front of the computer as that would provide the easiest access no matter where I put the //e.
