This is a common issue with that unit because the fan on the AE Conserver is in the wrong place to cool effectively. Have you tried switching to a Kensington? If thats not possible, see what happens if you run your system with the 3.5 drives off to the side.

The whole GS case is designed to cool by convection, and Apple engineers didn't count on expansion cards like accelerators, etc to seriously heat up the internals. Unfortunately adding an internal fan more or less just moves the hot air around.
