I'd bet ca$h that it's the software looking for hardware handshaking. 
Loop back the signals on your PC to over ride hardware handshaking.

PC side only:
On a 25 pin header, loop back 4+5, then 6+8+20.
On a 9 pin loop back 7+8 then 1+6+4
