Maybe I don't understand quite what you are doing, but aren't you at
all worried that the pagination will change through the radical
conversion? This would seem to make the index unreliable.

It might be better in the long run to figure out how to generate
indices in WordPerfect. From what I understand, the hard part in
indexing is choosing and organizing your entries, not the mechanical
part that a computer can do.
