Interesting problem...  The two lines in question (PB0 and PB1), are not
connected by design, but any short connecting them would equally confuse
the joystick buttons and the Apple keys.

Are you _sure_ that the joystick buttons are distinct, and that they are
PB0 and PB1?

Are the Apple keys still confused when the joystick is unplugged?  (The
most likely cause of a short between the PB0 and PB1 lines is a short
in the joystick cable.)
