I would not expect bypass capacitors to show such effects. 

More likely, a cracked trace, via, or solder joint is being affected by
thermal expansion. Alternatively, heating is causing chip time delays to
increase slightly, eroding timing margins.

Do you have a cooling spray that you can direct selectively?  This can help
locate thermal intermittents.
