As far as the OS is concerned, there are 3 types of OS.  Dos 3.3,
Prodos (8 bit), and GSOS (16 bit).
I would say that Dos 3.3 is the most like the C64 OS but Prodos has a
lot more power with its directory structure.
And GSOS works only on the IIGS.

As far as the 65C02 programming goes, I would recommend staying with
the 6502.  Any programming you do then will still be compatible to use
on the II+ and the unenhanced IIe.  You do not save that many bytes
when programming with the 65C02 and you remain compatible with the
older Apples.  There are no extra commands for accessing special
memory areas in the 65C02, as all apple computers have the same
softswitches with the Apple IIGS having a more advanced set.
