yes there would be a few things it may not be able to do.

I wouldn't recommend this. At a minimum it won't work. At worst, it has the potential to let the magic smoke out of something.

PC floppy controllers are designed to connect directly with a conventional floppy drive mechanism. The Apple superdrive is a SmartPort device and uses an entirely different signaling scheme.
