If I understand you correctly, you only have a problem with 2% of your disks
and 98% work OK.
You could try cleaning the disk drive heads as Jason has suggested, but
since you mention that the disks won't boot in the external drive (via PR#7
for older IIc's if I remember correctly) it seems more likely to me that the
disk is damaged. This is probably due to age.

Since they are ProDOS disks you could try to use a disk utility such as Copy
II Plus to test the disk and individual files to see if some of the files
are corrupted. If they are you may be able to rescue most of them by copying
the good files to another freshly formatted disk. If you are lucky it may
only be the ProDOS sys file that is affected and you can get that from
another disk.
