This may have something to do with the way the GS emulates an
8 bit system. I'm not really sure though.
To solve the problems you mention, look for a program named
ProBoot. There is a GS version which lets you specify which
slot to boot and will then reboot the system. You can also
trap it at startup and select a boot slot then. Potentially,
a very useful program. AFAIK, there is also a P8 version.

Well, I would think the preferred method would be to enter
Basic.System and issue a PR#6 (or whatever slot) but I like the
ProBoot method for those who have this need.

Again, I think this is a side effect of the way the system is
configured by GS/OS. I think you will find the ProBoot program
to be a better option.
