It is not software protection.

Allow me to clarify...GEOS needs hardware to generate interrupts.
The Apple Mouse Card generates interrupts.  This capability is built
into the IIc which has the Mouse Card built in.  On IIe units that
lack a mouse, something else has to generate the interrupts.  This
is what the GEOS card does.  If you have a mouse card, you are
supposed to remove the interrupt generator card.
