By "direct mode", do you mean the mode that isn't the "interpreted
mode"?  If so, you just enter

INIT Q,S6,D2

Notes:
This is for formatting 5.25" DOS 3.3 disks, and DOS 3.3 must be loaded
 for this command to work
Q is the name of the current BASIC program to be saved to the disk as
 the boot program
6 is the slot number of the 5.25" disk controller
2 is the drive number
Everything after Q is optional, assuming all the defaults are correct.
