Your problem with disk2file damaging your hard drive sounds similar to a
problem I had with Asimov. The programs assumed that your 5.25" disk drive
is in slot 6, and operate on that assumption. (Asimov now checks to see if
it is a 5.25" disk, and won't proceed if it isn't).

This isn't much help on the problem of fixing the damage (I used my backup
disks to restore my drive), but it could prevent it from reoccurring.
