Try connecting only the two 5.25 drives.  See if you then get 6-1 and 6-2.
If so, then try reversing the 3.5 drives with no 5.25's connected and see
if you get 5-1 and 5-2.

If so, then you may have a blown daisy-chain chip in the 3.5.  Or perhaps the
chip is blown in both drives.  That chip is the reason you NEVER connect
or disconnect a 3.5 drive with the power applied.

Don't know how you fix that, but at least it isn't a motherboard problem.
