   Dos 3.3 is limited to 400K on a disk, and no subdirectories, so
you'd be bumping up against the file limits real fast. That's really a
problem, so if you can, copy the Dos 3.3 files to a ProDOS disk and
run them from there. Copy ][+ or the tools supplied with the ProDOS
disk by Apple should do the conversions.

   If you _must_ run DOS 3.3, there are some options. Getting a
program like UniDOS lets you format a 800K 3.5" disk into 2 400K
volumes and run stuff from there. Or, if what you're doing only
requires a 48K setup (NOT 64K like some sped up or customized DOS 3.3
variants), you can use the Dos 3.3 Launcher program to put 140K "disk
images" on your HD and run them from there. Switching can be a pain,
but it works.
