Brian,

I've stacked hard drives on their side with no ill effects.  At present 
I'm not doing that, but my 3.5 inch drive is on its side and it is 
working fine.

I would suggest backing up your hard drive while its flat and keeping 
that backup seperate from your other backups (You do have more then one 
backup of your hard drive don't you? :).
