Something weird is going on here. The only thing I can think of is
something you have set strangely in the IIgs control panel. Are all
of the Printer Port settings set to their default values (marked with
a check character)?
The versions of AppleWorks 3 supplied on 5.25" and 3.5" disks are
identical except for one file: the dictionary is larger for the 3.5"
version.

I doubt it.

No, assuming the version you want to use will run on the machine.
AppleWorks 2.1 and earlier will run on any Apple IIe, IIc or IIgs
(version 2.0 has some problems on a IIgs with a large amount of memory,
and versions 1.3 and earlier don't know about the IIgs's extended
memory).
AppleWorks 3.0 through 4.3 will run on any IIgs, IIc or 128k Apple
IIe.
AppleWorks 5.0 will run on any IIgs, or a IIc or enhanced IIe with at
least 256k of RAM.
Some versions (particularly 2.1 and earlier) can be patched to run on
older machines.
The only other consideration is the disk drive - version 5.0 requires
a 3.5" drive or hard drive.
