The reason this happens is that when you set slot 5 to your card,
you are switching out the part of ROM that controls the ramdisk. It still
works under gs/os because there is a driver for it. My solution to the
problem was to put the card in slot 6. I have one each of 800k and 1.4mb
3.5 drives. the 800k is plugged into the smartport in slot 5, and the
1.4mb is plugged into the FDHD card in slot 6. This has the drawback of
turning off your 5.25 drive while you are using the FDHD, but most people
have slot 6 set to your card, to avoid the horrid noises the 5.25s make,
so it works perfectly. In addition, this allows you to boot from either
3.5 drive, since each is the first drive in it's slot. Have fun.
