This sounds strange. The disk controller card tries to recalibrate the
head, pulling it back over 35 full tracks at boot time. Attempting to boot
only 2 times should suffice to guarantee that the positioning mechanism is
working and the head has reached track zero. I'd take a look at
the head carrier, maybe it has too much friction.
