Would this hurt the system software?

Hiya,
I keep my doc (text/teach/etc) files of my various inits/DAs alongside
with my inits/DAs. I also have subdirectories inside both the System.Setup and
DA folder. Would this cause any kinds of problems? I have tried removing much
of my inits/das (hence the subdirectories) but my system still crashes (6.0)
every now and then, sometimes on the first thing I do (move the mouse)
sometimes not crashing at all. Shift booting will not crash tho. Should I
remove all the doc files or do I really have to go thru and weed out the
offending da/inits?
Also, yesterday, my trashcan decided to disappear for a bit. Switching
off and on the whole system didn't help. I then changed the floptical id
number from 2 to 0 and the hard drive id number from 5 to 6, and the trashcan
came back. I did not do anything to the system before the trashcan
disappeared.
There were also a couple of times when the computer decided to boot
from the floptical instead of the hard drive (after the 3 finger salute) and
and didn't even poll the hard drive. CTRL-OA-RESET again didn't change
anything. Booted into Prodos 8 from my 3.5" and could catalog my HD. But
CTRL-OA-RESET still wouldn't boot from the hd (hd scsi #4, floptical #2).
Switching off the whole system and restarting solved the problem.
Is my system just naturally weird or am I doing something to it? Using
a high speed SCSI and 5 megs of ram.
Thanx for any and all help! Ciao.
