Try running for a while without the memory card (ouch!) and see
if your disk integrity problems improve...
GSOS "caches" disk file structures in memory, and while they are
there, they are vulnerable to anything that could change the contents
of memory. Once a corrupted block is written to disk, the problem
is "permanent" and any subsequent damage is cumulative.

This is making my teeth hurt.
I think you have a problem different from the MicroDrive and
the contents of the flash card.
Does your system pass diagnostics, like a memory test?
Are your problems "cumulative", suggesting progressive disk
corruption, or are files OK one day that "caused problems"
the day before?
