I would suspect the crystal.

This is an extremely low-power oscillator circuit, and almost
anything around the crystal could cause it to stop oscillating.

Some clocks must be put in "hold" mode before reading or setting,
and then "released" to run after.  Is it possible that the software
is not "releasing" the clock?
