My Woz IIgs does the exact same thing. If you have a 5.25" drive hooked up
to the smartport, you will see the LED blink ever so slightly in time with
the pops. This would lead me to believe that the noise has something to do
with GS/OS constantly polling the drives. From what I understand, it's a
flaw with some ROM00/01 machines. It's never bothered me enough to really do
anything about it. Of course, it's probably much easier to live with from
the internal speaker than from external ones.
A quick solution would be to obtain a stereo card and plug the speakers into
that. This is the setup I have. Then you can disconnect the internal, if you
want, or plug something into the headphone jack to disable it.
