If you're typing a Basic program, you save it just like you would
normally in Basic.  I assumed that you were looking to copy software
from an external source, CopyII+ is a good option for copying files on
an Apple IIe, but any ProDOS based copy program will work.

Most software back then, especially for 8-bit apples, was designed to
run directly off of floppies.  Hardly anything was capable of
installing itself on a hard drive.  You had/have to copy it yourself
using a copy program.  Heck, most stuff was copy protected and used a
modified DOS just to impede copying from floppy to floppy, let alone
copying to a HD.
