For comparing sector-by-sector, my solution under Linux was to generate
hex dumps of the files with "xxd" and then run "diff" on the output.  I
think that'll work under Cygwin as well.

If you want a file-by-file diff, you can extract all files to Windows with
CiderPress (select "preserve Apple II formats"), then use WinDiff or a
similar tool to compare the directories full of files.  Cygwin users can
"diff -qr dir1 dir2" to see which files differ, and which are only present
on one image.
