There is a strong frequency component in the PAL Apple video output at about 3.5625 MHz. Maybe your converter is mistaking this for a 3.579545 MHz NTSC color carrier and then dutifully screws up.
Try setting the color enable switch on the motherboard to OFF for once and then see if you still get any color output, and what standard the converter detects. If it's still NTSC, you've got a problem (as described above).
