I spent about four hours researching and thinking about this. I kept going back to the Control Panel and looking at what was showing up there, then finally in the wee hours it hit me. The SCSI card was in the wrong slot.
I had been using the SCSI card in slot 7, and I honestly don't remember moving it to slot 6. After reading quite a bit of documentation on the IIgs it finally sunk in that a 5.25" disk drive on the Smartport is still seen by the computer as being in slot 6. The SCSI card was sitting in slot 6. Thus, when the computer booted up with slot 6 set to "Your Card" it picked up my scsi devices and ignored the 5.25" drive(s) connected to the Smartport.
So two things happened to me. Apparently I moved the scsi card to slot 6 and forgot about it and two, I learned that regardless of whether you're using the Smartport which is slot 5 for 3.5" drives, it is interpreted as slot 6 for any connected 5.25" drives.
