Yes. If you compare them you'll find the two cards are almost identical
other than the connectors.

Does the OS make a difference i.e. DOS 3.3 / ProDOS 8 / Pascal?

You can use all of those

I have a //e with a 5.25 controller, two Apple 5.25 drives and an Apple 3.5 drive. Currently the 3.5 is plugged in at the end of the daisy chain but I don't know how to make use of it. Have I already fried it?

Apple never sold a card that would run both 5.25 and 3.5" drives. You
need a separate card for the 3.5" drives. I'd suggest looking for a
superdrive card.
The UDC card will let you mix drives but you can only have two drives
max. With most UDC cards the eject button doesn't work on a 3.5" in the
D2 posionm. Sometimes on drives in the D1 position. Also some software
doesn't like being booted from a drive in the D2 position.

I've heard mention of something to the effect that if you have a 3.5 and a 5.25 in the same daisy chain, the 3.5 has to come first or it can't be accessed. Does this advice only apply to the IIgs?

That only applies to the IIgs.
