Pick one and stick to it.  For 5.25" disks I would either recommend
unadorned DOS order (".do") like ADT does, or ShrinkIt compressed (which,
being a ProDOS application, stores things in ProDOS order).  The OS on
the disk doesn't really matter.

The emulators are getting better, but it used to be that 5.25" disk images
were expected to be DOS-ordered.  Most emulators now seem to accept them
either way.
