You can download and install Mac O/S 7.5.2 for free from Apple. Then you can
automagically work with ProDos and PC floppies instead of using AFE.
You might try changing the extension on those files to .zip or .txt and see
if the Mac OS will stop forking those files. Then you can rename them on
your IIe. You could also zip them on the PC, then unzip them on a IIgs. I
don't know if there is a zip util for 8 bit Apples.
As Michael points out, you can use Unforkit on the IIe to remove the fork.
One other solution is to use a IIgs running GS/OS. ShrinkitGS can extract
files that are forked.
