How did you boot the machine? If you're in Integer Basic or if you saw some kind of ProDOS marquee when booting, you can save as below.

For BASIC, type "SAVE <filename>." If you have a disk in the 3.5" drive and formatted, it will save it. I've forgotten how to format disks, but I'd try a FORMAT [,S<#>,D<#>] where S is the slot of the drive and D is the drive number. I'd try doing just a "format" and if that didn't work, doing an S5 D1...
