I base the timing off the emulator timing, which is roughly measured at the correct rate, but of course it is only adjusted every 10ms or so. When something sets up an interrupt, I capture the requested interval and calculate how many clock ticks that should be. Then the card just waits that many ticks before it signals an interrupt. This saves me from having to run a separate timer. As for the Thunderclock applications, it should be pretty comparable since the thunderclock didn't offer precise millisecond accuracy anyway.
