You could modify the GS.OS start program named "ProDOS" to start
START.GS.OS in your particular System/ folder; but, if the problem is the
location of System/, it seems unlikely that this would cure your problem with
having System/ in the wrong place when other parts of GS System want to get to
stuff in that folder.

It seems odd that your network setup would facilitate booting any system (e.g.
ProDOS-8) from the user's folder on the network drive without having a way to
have the folder treated as a volume. Maybe there is some setting or option you
have overlooked.
Your best option may be to forget about booting from a network drive.
Booting from a local hard disk or Zip drive would be faster and place System/
stuff where it could be more quickly accessed.
