Is this on a IIgs, and is the drive connected to the IIgs disk port in a
daisy chain after an Apple 3.5 Drive, and are you noticing this while
running Finder or in a Standard File selection dialog?

If so, this is normal.  The system regularly polls the 3.5" drive to
check whether a disk has been inserted or removed, and the poll causes
the drive select light on the corresponding 5.25" drive to blink
briefly.
