I had set up my IIgs up to do file sharing with my Mac IIsi but when
I'm not doing file sharing, there are the files on my boot partition
that I have disabled to turn off AppleTalk:
*:System:CDEVs
AppleShare
FolderPriv
NetPrinter
Network
*:System:Drivers
AppleTalk
ATalk
ATP1.ATROM
ATP2.ATRAM
SCC.Manager
*:System:FSTs
AppleShare.FST
*:System:System.Setup
ATResponder
The AppleShare FST doesn't have to be disabled but it saves you a
little memory if it is disabled.
Also, there is a file in the System.Setup folder called ATInit. It
isn't an init file so you can't enable or disable it so don't worry
about it.
Keep in mind that this is just what is on my machine and I'm not sure
if that covers every possible AppleTalk related file that might need
to be disabled.

TS2 and TS3 both patch the toolbox commands that are in the ROM of
your IIgs by loading new versions of those commands into RAM and
changing some pointers so that the IIgs knows where the newer commands
are. TS2 patches the ROM 01 tools and TS3 patches the ROM 3 tools.
If you only intend to boot that disk on one of those machines you can
delete the other and save yourself about 40k of disk space on your
boot disk. If you think there is the slightest chance that the disk
might be booted on either machine then you are best off leaving them
both there.
If you aren't low on drive space on your boot disk, I'd just leave
them both there.
