There was at least one modification: the screen hardware is modified
slightly to change the aspect ratio of the screen.  The Lisa doesn't
have square pixels, but a proper Mac XL does.

I have a vague feeling that another modification was done, but don't
remember what.

I don't remember hearing that it was just the cases - wherever it was I
originally read about this said that the remaining stock of Lisas had
been buried, which to me implied entire machines.  (I read this well
before the earlier quoted Byte article.)
